Title: How is the emergence of a new gene pinpointed in the fossil record?

How can scientists date the appearance of a certain gene or an allele if it isn't responsible for a phenotypically perceptible characteristic on a fossil (skin colour in humans for example)?

This really has nothing to do with fossils. It is really a question about dating the development of genetic diversity. Because of this I think I will move it to "Plant Sciences, Zoology & Evolution"
