Hello!

If you immerse inversely a sealed bottle in a large container with water and you open the seal, the water will flow into the bottle.

From which regions will the water flow? From the sides around the opening or the water below the opening or the water above the opening? Remember the bottle is inversed.

Not if there is air in the bottle.
If there is a vacuum in the bottle then things may get complicated because the water will cavitate.
However things would rapidly settle down and broadly speaking the flow of water would be more or less spherically symmetrical apart from where the bottle is in the way.

Unstated assumptions:
- The bottle is not already filled. If it were already filled with water (or wine, or other fairly incompressible substances), no water will flow into the bottle.
- The bottle was filled with air before being sealed
- The bottle was filled with air at normal room pressure (if it were filled with air at greater than the pressure underwater, then air would flow out of the bottle, rather than water rushing in).

Solution:
- Water will rush into the bottle until the pressure of air inside the bottle equals the water pressure at the surface inside the bottle, which also equals the water pressure at the same level just outside the bottle.
- Where the water comes from: As BC said, " spherically symmetrical apart from where the bottle is in the way."
- To see exactly where, you would need to do computer modeling using the exact shape of the bottle, and any container boundaries or obstacles.

The water below the opening and above the opening have different pressures. The sides would have the same pressure. Doesn't that hint?

The situation could be analogous to removing an immersed item. Which water will replenish the gap?

It could be a bit of all the surrounding regions but I am not sure.

Interesting, let's say it's just cylindrical.

If you look at jet engines, wine carafes, fire hoses....you will see all sorts of cylinders, designed to promote particular patterns of laminar or turbulent flow depending on the application.

I'm not sure about that one scientizscht. Do you mean turning a 'open' bottle upside down, then lowering it into a still bath to see if / how it fills? Or do you mean that it has a cap that you remove once it's immersed in that bath? Both situations seems to me to be a question of how you immerse it (as well as open it), at a angle or not, and of course what shape its opening have. If you put it down with the bottom first water will fill it as the air has a way out, but upside down there is a good chance it won't fill at all.

One of my favorite childhood toys was the glass diver. About 3 - 4 cm long, it was like a hollow tadpole which you could partially fill with water so it just floated tail-down in a jar of water. If you increased the pressure by screwing down the lid, more water flowed into the diver as the air bubble was reduced, and the device sank. With a bit of care you could adjust the initial buoyancy to a point where he would recover from halfway down the jar when you unscrewed the lid, but if you pushed him to the bottom the additional hydrostatic pressure kept him there.

The inherent instability of the system makes fish all the more remarkable. Like helicopters, they can't  hover passively but have to continuously and actively adjust their depth to remain at a fixed pressure altitude. But whilst a helicopter on the ground can regain flight, any fish with a swim bladder will have a maximum operational depth below which it cannot recover to its normal habitat.
